Why this is a decision at all
"Online Manipal" is an admissions route, not a university. The degree behind it is awarded by one of three separate institutions - Manipal Academy of Higher Education, Manipal University Jaipur or Sikkim Manipal University - each with its own accreditation, its own UGC entitlement and its own certificate.
That is unusual. Most online-degree providers front a single university, so the only real choice is the programme. Here you are choosing twice, and the second choice is invisible unless you go looking for it.

How the three actually differ
All three hold UGC entitlement for the programmes they deliver online, so on the question of validity there is nothing between them: each degree is equivalent to the same degree earned on campus. The differences are in standing, catalogue and how long each has been designing for remote learners.

A practical order to decide in
The sequence matters more than it sounds, because working backwards from a university tends to eliminate subjects you would have wanted.
- Start with the specialisation Work out what you actually want to study. Specialisations are not evenly spread across the three, so leading with the university can quietly rule out the subject you wanted.
- Then see who awards it The programme page names the university. That is now your shortlist.
- Then sanity-check the university Accreditation, history and format. If two universities both offer your specialisation, this is where you choose between them.
- Confirm entitlement in writing Entitlement is granted programme by programme to a named university. Ask for it against that university and that programme, not against "Manipal".
Can you change your mind later?
Not within a programme. Each one is registered with a single awarding university, so moving means applying again to the other university’s programme and starting its curriculum from the beginning. Credits do not carry across as a matter of course.
This is the main reason to settle the question up front rather than treating the awarding university as a detail on the enrolment form.
Ask which university awards your programme, and get the answer in writing, before you pay anything.
Common questions
Is one of the three better than the others?
They are different rather than ranked. MAHE has the highest NAAC grade and Institution of Eminence status; MUJ has the widest catalogue; SMU has the longest record teaching at a distance. All three degrees are UGC-entitled and equivalent to their on-campus versions.
Does my certificate say "Online Manipal"?
No. It carries the awarding university’s name - MAHE, Manipal University Jaipur or Sikkim Manipal University - and under UGC regulations it does not record that you studied online.
Can I pick the university and then find a programme?
You can, and each university page lists what it awards. Just be aware that the catalogues differ substantially, so starting from the university narrows your subject choice more than starting from the subject narrows your university choice.
